I found it is very hard to keep track of confocal experiments.

What is the best way to do it? Do you still use the lab notebook?

I still use a lab notebook, but my notebook is a hyperlinked series of webpages (not publicly available, of course!). If you have enough storage space you can date the confocal experiment and hyperlink to the data directory. Otherwise you can refer within the lab book to the name of the CD/DVD containing the data and keep your discs in chronological order.
